Thanks Dan, I think that is what I have to do.
Meanwhile I found the reason for the lossing of the documents. In the C API I use the function NSFDBCreateExtended to create a local encrypted DB, where I set the replicaid of the Server DB.
After the first replication, the docs on the Server are moved to local. (They are deleted on the server!) Only by clearing the replication history they are replicated back to the server.
It seems to me this is a bug in the C API. As with Server R5.0.9a this worked.
I have started a call at Lotus support.
